Yeah, I bet at least half of the deleted scenes belong to alternate story ideas which were deleted due to lack of time to fit into the season. And I think others were deleted because they weren't necessary and make the episode run over the one hour mark.

That's basically it, I know there was a scene deleted in episode 18, it was Claire stealing the Haitian's passport but they decided it was unnecessary
