The most important piece we have to remember in all off this is that HEROES isnt set in a world of normality. It is fantasy at its most finest and anything and everything could happen.
Very true... Both in good and bad.

Personally I believe this is what will happen....Maybe it will be more about Peter or even Hiro trying to re-write history as they see fit. Trying to save the ones they love as well as mankind. And in doing so they will see that changing one thing can have an undesired effet on another. They might even have to come to terms with the FACT that they may not have enough powers to change things as they see fit because of the "The Butterfly Effect".
Sounds reasonable. One of the classic themes in science fiction and fantasy is the protagonist facing the situation where he has to sacrifice his own happiness (usually his loved one(s)) for the greater good. For example, Peter might decide to prevent Nathan's shooting, and travel back in time to save him, then teleport to the present, only to find that through a series of unfortunate events the world has become even darker place than that seen in Five Years Gone. After the inevitable angsting and agonizing, Peter would travel back and prevent his earlier time-traveling self from changing the future for the worse by letting his brother die. Not necessarily the direction I imagine the show to take, and definitely not how I want it to be, just giving an example of classic epic story-telling.
